MSP
We used MSP11 to determine the methylation status of the 25 selected regions in 122 samples (61 tumors and matching healthy tissues). Samples were bisulfite converted using the Epitect kit from Qiagen (Germantown, MD) following the manufacturer's protocol. Samples were amplified using two different set of primers designed for the methylated and unmethylated sequences. Primers and amplification conditions are specified in Supplementary Table 1 (Supplemental Digital Content 1, http://links.lww.com/JTO/A394). The fully methylated and fully unmethylated DNA samples were used as controls, and water blank reactions were used as controls for contamination. After amplification, products were resolved on 2% agarose gels containing ethidium bromide.
