Next Generation Sequencing: The purified viral RNA was subjected to reverse transcription and whole transcriptome amplification using a QIASeq FX Single Cell RNA Library Preparation Kit (Qiagen, Hilden, Germany). The amplified cDNA was assessed for quality using A260/A280 absorbance ratio on µlite Biodrop spectrophotometer (Biodrop, Cambridge, UK). The DNA library construction for next generation sequencing was done using a modified version of Nextera XT library preparation kit (Illumina, San Diego, CA, USA). The prepared libraries were sequenced on a MiSeq platform (Illumina), and 251 bp paired-end reads were generated using a V2 500 cycles kit.
